Can you produce mana in EDH other than your commanders identity?
No.
Thought they changed that when the Eldrazi came out so that you could. Could you link your source for the no? (This is a big thing in my group as permanent theft is big with them, i.e. Activating stolen creatures or artifacts.)

The color identity of a card is the color or colors of any mana symbols in that card's mana cost or rules text, plus any colors defined by its characteristic-defining abilities (see rule 604.3) or color indicator (see rule 204).
Example: Bosh, Iron Golem is a legendary artifact creature with mana cost {8} and the ability "{3}{R}, Sacrifice an artifact: Bosh, Iron Golem deals damage equal to the sacrificed artifact's converted mana cost to target creature or player." Bosh's color identity is red.

If the color isn't in your commander's color identity it would be treated as colorless.
You'd require something like {Mycosynth Lattice} to use other colors.
Actually Thanatos you are wrong. The color of mana produced restriction rule was removed in January of 2016.

Yes, while you can't include cards outside of your commanders colors, you can produce mana outside of it. This is useful in some decks that focus on stealing/casting other people's stuff.
Originally this was not the case, but it was changed with the introduction of eldrazi that needed colorless mana to be cast.

So, can someone run Rat Colony in a deck that doesn't have a black color identity?
Since a ruling says you CAN run more than one because of its rules text, does that also apply to running it in a different color deck?

You cannot. EDH has specific restrictions regarding how to build the deck, and those restrictions cannot be overcome. However, any EDH deck with a black color identity may run as many of them as you wish.
